Nt Search
page





The sequence loaded into the Nt Sequence page of RESearch can be searched for short oligonucleotide sequences.

These can be typed into the search edit box at the top of the page, and can include any of the standard IUPAC nucleotide ambiguity codes.

The search is started by clicking on the Search button.

Both the forward and reverse-complement strands of the sequence are searched, and any matches are displayed in the relevant results window.

The entire sequence can be searched or just the part specified in the 'from nt' and 'to nt' controls.

The search can look for perfect matches or it can allow mismatches up to the number specified in the 'mismatches allowed' control.

Or if the 'progressive' checkbox is clicked the search will first look for perfect matches and, if none are found it, will increasingly allow more mismatches until a match is found.

If you want to search a sequence for several nucleotide motifs or PCR primer sites these can be loaded from a text file and selected one at a time by clicking on the down arrow next to the search edit box.

Alternatively if you check the 'motifs' control RESearch will search for each of the oligo sequences automatically one after the other.

These features make RESearch very useful for checking a target sequence for PCR primer sites and for checking for less-specific mispriming sites.
